Premiere Pro is like a flatbed film and audio editor, After Effects is like an animation stand. That is, Premiere is primarily for cutting together video and audio footage for the final product. After Effects is a special-effects tool. Over the years of development the two products have started to share functionality, but the two were originally designed for these purposes. It may be that the editing needed can be done in AE and then rendered and used in Premiere for the full project editing -- I switch back and forth between Photoshop, AE, Premiere, and Amadeus (audio editor), depending on what needs to be done. Hope this helps, however belated.
