Are you using a character tag around the cross reference, e.g. to change the color or underline it? If so, and if the character tag was not created after using the "Set Window to As Is" command first, the character tag could be inadvertently retaining the "older" body font size settings. This happens to be one of my pet peeves about FM going back forever, that once a character tag is defined there's no blindingly obvious way to know whether the tag was created with the "as is" or not when the tag is displayed in the Character Designer. The way I check to be 100% certain is to save the file as MIF and then look at the character tag entries. If the dialog was set up with "as is" and then the individual changes made (e.g. underline) and Update All applied, then the MIF entry for the tag will show only that property. If the "as is" wasn't selected first, then the entry for the tag will show all the Character Designer options (family, size, angle, etc etc). A great freebie MIF tool is MifBrowser, which is available here: <http://www.grahamwideman.com/gw/tech/framemaker/mifbrowse.htm>
