When Saving as PDF (or when printing to a .ps file with "Generate Acrobat Data" turned on), hypertext links and cross-references are converted to PDF links (with the exception of cross-references in text insets). There is no built-in way to suppress some cross-references while maintaining other interactive features such as bookmarks. With my FrameMaker-to-Acrobat TimeSavers add-on, it is possible to "disable" external cross-references pointing to a specific file/path (link is removed but text/formatting remains intact) -- see <http://www.microtype.com/TimeSavers.html> (Links/General screen; "Suppress x-refs when path or file name includes: .....").
