Proper handling of footnotes has been on the FM wishlist for at least a decade. You'll probably have to manually do this one. Create textframes at the bottom of the affected pages (or better yet do this on new custom Master pages and apply to affected pages) and use the Format > Customize > Connect Text Frames option to allow the footnote to flow between these. Apply an appropriate paratag to the same style used for your Footnotes. Then use a cross-reference to insert the "footnote" numbering in your text. Note: maintenance is a PITA if you add or remove large portions of text in the main flow.
