Why not just leave things as-is. Do you really need the preview in FrameMaker? After all, you confirmed that the equation was correct in MathType. I'd not waste the time re-saving EPS/TIFF for existing equations, but I would save any new equations as EPS/TIFF. 

I agree Equations in FrameMaker need a going-over. 

I have no idea about your lost links. I just don't run into that.
