Sean, you want to start in FM and end up with PDFs that can be
separated into black and a spot color, right? If so, there are only
a few ways I know of that might do what you want.
1. Using black and your chosen blue, generate composite PDFs from FM on
a Mac.
2. In Windows, generate your PS using the Distiller printer, run the PS
file through Color Chameleon with that program set up to convert all
instances of defined RGB colors to your chosen Pantone spot color, then
distill the altered PS files. To do this, you may find it better to
start with RGB colors with known definitions in FM, rather than with
colors chosen from the Pantone library in FM, so that you know what RGB
values to target for conversion in Color Chameleon.
3. I believe that Enfocus Pitstop Professional lets you replace
selected RGB colors in a composite PDF with a chosen spot color.
(Note, I have not used this software myself, though the more I see,
the more I think I need it.)
4. Hand-editing the PS, always fun :^)

cheers,

Michael
