Unfortunately the answer on temporarily disabling antispyware or antivirus apps is almost unique to each app. Plus, if you're on a corp. network or set up as a limited user, you may not even be able to disable it anyway. A repair installation is usually done by reinstalling the app and there's a point where you're able to choose "repair installation". I tried that recently with Acro9 and it didn't solve the issue I had, so I ended up doing a full uninstall / reinstall process.
