There can sometimes be problems if you link files to an Illust file, then place the file in page layout program which is again only placing linked images. Often links can be missed or forgotten when preflighting. I find it best to embed the images if I am placing the file into Indesign. Conversely, linked duotones will separate, but embedded won't as the embedding changes the duotone to CMYK.
