I'd like to change the background color of galley/story background for individual InCopy files. I can change it with IGalleySettings but it changes it for every window.

Is there a way to do this?

The GalleySettings are session preferences. The color is reset each time the view is shown so for example if the view is hidden and the settings change, the next time the view is shown it should have been updated. So no I don't think you can control each window color independently.
