The latter approach should print the same picture but the structure of
PDF can be very different. For instance, PDF has text rendering modes
but PostScript doesn't. So there's no way to generate PDF with
non-default text rendering modes from the PostScript source.

You don't provide enough information for an outside expert to identify
and possibly fix the problem. So you have to do it in-house.

The problem can be caused by interaction of PS code originating from
the printer, printer driver, PPD, and the application. Little can be 
said without a sample file.
