Printing to the "Adobe PDF" printer is the preferred method of creating PDF via PostScript distillation as opposed to the manual hackery you described previously. HOWEVER, the only way to preserve live transparency from Illustrator to PDF would be to create PDF by save as PDF in Illustrator, not via PDF creation via PostScript distillation. PDF creation via distillation results in Illustrator flattening transparency when creating PostScript output. Note, though, that live transparency is not yet permitted in the latest version of PDF/X-1a. Thus, saving PDF from Illustrator as either PDF 1.4 or 1.5 would be counterproductive to your goals! - Dov
