This is similar to the "Could not find Acrobat External Windows Handler" error. The reason that the pdf opens when you have Reader open is that the pdf is loading into the Reader instead of trying to open another browser window. You can go into your preferences and uncheck Display PDF In Browser and this will make your pdfs open in Reader also.
