I am running Windows and Linux both with 3 hard drives, one is a 20gig. It took me a bit to figure out how to get it to work properly. What I ended up doing was to use fdisk to partition the hard drives before installing anything. Then with smaller partitions, I first installed Windows. Then after Windows was installed, I then installed Linux. I put Lilo in the MBR and it works quite well. I have also used Lilo on a boot disk, it works ok - just make sure to have a couple of backups.
