how to fix main boot record ?

I have installed system commander 98 on my computer
and it chaged the information in my main boot record
so i can't convert to fat 32 one of my drives, win98
"drive convertor" tell's me that i have to uninstall syscommander
first and then try again bat i have already formated my H.D
and it didn't help        what more can i do ?
i want to install LINUX on my computer and i need to convert
one of my drives to fat 32 don't have big h.d
please help me.
