Linux outperforms NT. However, you will have to make sure that your
application exists for Linux as Linux is not able to run NT programs. If
you wan't to make sure, do some benchmarks with your application in both
NT and Linux to check how much you win.

Some applications, like Matlab, have built in benchmarks with
comparision charts showing the difference between different platforms.
