Why can't you do:
[put the linux floppy in]
$ mkdir /tmp/blah 
$ mount -t e2fs[1] /dev/fd0 /floppy[2]
[cp files from /floppy to /tmp/blah]
$ umount /dev/fd0
[switch disks]
$ mount -t msdos /dev/fd0 /floppy
[mv files from /tmp/blah to /floppy]
$ umount /dev/fd0
$ rmdir /tmp/blah
?
