I've had two different problems that caused Linux (RH6.0) to bog down. First, I had an IRQ conflict caused by my sound card that brought the machine to its knees. Second, like an idiot, I installed Linux with /home and /usr on different hard drives, causing the IDE controller to swap almost continuously. Either of those sound at all familiar? Also, if you have any system resource monitors, you can see what the machine status is when the slowdowns occur.
