One thing that you didn't mention is how normal speed ever
returns. It sounds like every other run slow with normal speed
between.

Since a Restart has no impact, it's safe to say that the
problem is being recorded to disk. That leaves one of two
possibilities: The data file(s) (including temporary files)
was left in a state which is causing the problem or some
config info for Windows is being altered and saved when you
shut down.

I'd be interested to know what happens if you just turn off
the machine without shutting down - between files of course.
It might give you a clue if it runs correctly afterward.
