It shouldn't cause any problems to have it reference a non-existent class
or a class that has no main method.  Obviously you won't really be able to
run that class, but you won't be able to run it with a blank Main class
setting either.

But if you're just trying to get a nice, clean project file you can edit
the project file manually.  Make a backup first.  The project file format
is XML or Java properties file (depending on your file extension), so you
can search for the properties that relate to your runtime configuration and
remove them.
