The JNI docs have some samples of using JNI:

You should look to Microsoft sources for how to use the system tray.

No, there is no way to do this with the standard Java APIs.  The idea 
of a "system tray" is specific to the Windows operating systems, so you 
will not find any standard Java APIs for dealing with it.  You might 
find some third-party libraries that provide this functionality, 
although I do not know of any.
