I see this in both JB4 and JB6.

I can't reproduce this in either JB4 or JB6.  Could you please provide
specific instructions-for-dummies steps for reproducing this?

I did this:

Launch jbuilder
Using current project (which happens to be source for an opentool)
Wizards | Archive 
... | New Folder | lib | lib/ot2.jar
File | Exit
Save modified file? (yes)

Upon editing the jpx file, the property lib/ot.jar is present as expected.

Is your JB4 noticing that the jpx file has been modified when you exit?
Mine is.  If yours isn't, that might account for the property going missing.
