Oh, duh.  This is the Project Properties | Run | Main Class field.

These are the references to the files you added manually to the project pane.
JBuilder doesn't seem to support renaming folders (which ends up renaming the
packages) so you'd need to remove these from the project and manually add them back
again.  That would also correct the problem.

This sort of thing is a lot more obvious on unix because unix filesystems
are also case sensitive and it doesn't respond to invalid filenames like
Windows does.
