Is there a way to encrypt/protect the Java Jav file from decompiling?

The jar file is not encrypted. The classes themselves need to use an
obfuscator.

If you encrypt the jar files, then you would need to create your own custom
mechanism for readign them. If they are client apps (or self starting
jars), then the default jvm would not know how to handle them.
