Startup is slower, yes. The 2 second pause is definitely not supposed to
happen! Is it possible that you have some other transports switched on as
well as ka9q? You can check this in the "transport properties" section; only
the one for ka9q (or whatever you are using) should have "check for
arrivals" set on (even this isn't needed as it is probably the default
transport anyway).

If this isn't the reason then I'm not sure what is - possibly a mis-set
system variable? If it doesn't go away then let me know and I'll investigate
further.
