The problem is probably that when the files were deBinHexed, the correct Types and Creators were not set. That's why they don't have an icon and why StuffIt won't recognize them. Just use something like ResEdit, FileTyper, or GetMoreInfo to change the Type and Creator to 'SIT!' or 'SITD' or whatever they should be. One other thing, you CAN keep all the many versions of StuffIt on your drive at the same time without worry. The only problem is that when you double-click on an archive, you may end up launching the wrong app. No big deal, just launch the correct app instead of double-clicking on archives. Too bad Aladin screwed up and made so damn many versions of StuffIt. I refuse to use it for that reason (unless I have to). Also, their interfaces are pretty dumb.
