Here are answers for my two refer questions (of course there are more
other ways).
1. refer with abbreviation when numbering is used.
I have found that grefer (GNU verison of refer) does what I
want. You can set a command to turn the abbreviation on. And
it has much more features than refer.
I was alos told that bib can do it too.
2. troff file with a line starting with ".".
Add "\&" in front of . this way this line is not considered
as troff command line and since "\&" is a zero length
non-printable character, you are ok.
Thanks to those who responded.
