Es normal. Cuando perl se ejecuta con suid, toda variable que reciba
valores externos (parametros, cosas leidas de la entrada del usuario,
etc) se consideran "manchadas" (tainted) y potencialmente peligrosas.

Hasta que no las has "limpiado" no te deja usarlas en aquellas
operaciones que son peligrosas (system, open, etc.). Echa una buena
ojeada a la pagina del manual perlsec

No hay que forzarle para que no proteste, hay que programar de forma
