No entiendo demasiado bien la pregunta.
Debe existir un ejecutable "php", bastaria con ejecutar (por ejemplo):
/usr/local/bin/php prueba.php3

Puedes hacer el script directamente ejecutable incluyendo la linea
#!/usr/local/bin/php -f
al principio del archivo, y dandole permisos de ejecucion.
