En mi /etc/apache/srm.conf aparece lo siguiente:

   # ScriptAlias: This controls which directories contain server scripts.
   # Format: ScriptAlias fakename realname

   ScriptAlias /cgi-bin/ /usr/lib/cgi-bin/

Y en /etc/apache/access.conf esto otro:

   # /usr/lib/cgi-bin should be changed to whatever your ScriptAliased
   # CGI directory exists, if you have that configured.

   <Directory /usr/lib/cgi-bin>
   AllowOverride None
   Options All
   </Directory>

Parece que los cgi, en este caso, deben ir a /usr/lib/cgi-bin. Mira a ver
cmo lo tienes t.

Saludos.
