The problem is the []'s. Change the regexp in
gnus-Subject-search-subject from
(format "^%s[ \t]+\\([0-9]+\\):.\\[[^]\r\n]*\\][ \t]+%"
to
(format "^%s[ \t]+\\([0-9]+\\):..*\\][ \t]+%s"
