Is there any way to have GNUS add newly formed groups
to the end of the .newsrc file? Is there any way of
   reordering/sorting groups while inside gnus?

There's always C-k (gnus-Group-kill-group) and C-y
(gnus-Group-yank-group) in the *Newsgroups* buffer. It's just a
manual kill/yank, but at least you can do some reordering on the fly.
