The question needs to even more specific. Say: 
"What are the probable effects of discharging an unknown handgun with
standard ammunition in a large passenger aircraft? If we can choose the
ammunition, does this affect the likely results?" 
A large aircraft is much stronger structurally than a small aircraft.
Vital components like wires and hydraulic lines are more likely to be
redundant, and there is more "empty" space, where a bullet would hit
nothing of the sort. If you assume that the bullet in question can be
chosen (certainly this would be the case with a pilot or sky marshal)
you can use rounds that are not likely to penetrate even the skin of the
aircraft. If the bullet is fired more or less lengthwise (like down  or
up the aisle) and misses the hijacker it seems most likely hit either a
seat, a bulkhead, or a (unfortunately) passenger. If it does strike the
wall of the aircraft it would be at an acute angle, not likely to
penetrate.  
Finally, we do have lots of experience with what happens when bullets
(or shrapnel) do penetrate pressurized airplanes. People have been
trying to shoot down airplanes for almost as long as there have been
airplanes. A hole or two is generally not going to either bring down an
airplane or kill the occupants.
