Always go for SCSI if you can.

At home I've got a P133 with a fairly fast PCI SCSI-2 controller and
disks. At work, I've got a P166 with EIDE. Everything else about the
machines is identical. Except for CPU-intensive work, the P133 slaughters
the P166 -- and I don't do much heavy-duty graphics or number crunching.
SCSI has options to allow things like asynchronous write commands and
sophisticated hardware optimizations on some controllers or drives. You
can also daisy-chain far more devices. (My home system has an internal
2.1Gb drive, an internal CD writer, and then an external 2.1Gb drive,
an external 7 disc CD autochanger (only dual-speed), and a DAT drive.
All hanging off a single PCI card![*])

Disadvantage of SCSI is the components tend to cost a little bit more
-- typically 20% for hard drives and 10% for other items. But it's
money well spent.

office equipment rather than a hobbyist system. But the point holds.
