My bookmarks always include the autonumber. The only thing that comes quickly to mind is that I have seen people use a separate autonumbered paragraph to insert chapter numbers (that is, they use something like a ChapNum sidehead paragraph followed by an in-column Heading1 paragraph, or something along those lines). If you are doing that, your bookmarks won't include the autonumber.
