Jeanie -- Hi! I think I know what I'm doing differently the times the links work in that second pasted-into file. The times that they work seems to be when I've copied and pasted from the origination link through to the destination link. It doesn't work if the way I've copied and pasted is to copy and paste in two phases: first the line of the origination link (copy and paste), then the line of the destination link (copy then paste). I think I'm still pasting them onto the corresponding pages that the origination/destination links existed in the original file, but now I'm not sure; I didn't think the pages I paste onto would/should matter -- and I definitely hope it doesn't matter, since the origination/destination points won't necessarily end up in the same spots as in the original doc.

I'm wondering if generate/update book is an issue. Would I necessarily have to get that "sister" file into its own book and do a generate/update to fully test that copying and pasting links from one file into another should work? I didn't want to complicate things, but maybe testing whether links work in a single file that contains copied and pasted cross-reference links isn't a valid test?
