Each project has its own classpath settings that gets used when running applications in the IDE. If you right click on the .jpr from within the AppBrowser you will see the classpath that is currently being used. Keep in mind that when you create a new project, it grabs the IDE options. So you may want to add classes to the IDE options classpath, that way all new projects will have them.
