The easiest thing to do is to set the source-path to the root of your
source code and let JBuilder automatically detect the files: Project
Properties / Paths / Source ... and then hit the refresh button.

You can set multiple source paths if you need to.

When you say 3rd party packages are you talking about .jar files? If
so then you should add them to the project via Project Properties /
Paths / Required Libraries ...
