I've noticed in previous updates that same problem.  Moreover, I've noticed 
an intermittent CodeWarrior bug (and filed a report a few months ago) 
regarding just that subject: it sometimes fails to set the bundle bit of the 
applications it builds, even though I've set the preference to do that.  I 
don't know if that's ever been fixed, I received no status report after 
filing the bug.  I wonder if that same bug is manifesting here.
