No manejo demasiado el make (casi todo se lo dejo a automake & c�a), pero
tal vez con algo as�:

SRCDIR=/bla
OBJDIR=$(SRCDIR)/obj
COMANDO=compilar

OBJECTS=$(OBJDIR)/epi.y $(OBJDIR)/blas.y

all: OBJECTS

%.y: %.x
        $(COMANDO) $(SRCDIR)/$< -o $@


A lo mejor te sirve de algo todo eso del VPATH... info make
